When I went from 5.x to 6.0.3 it completely lost my configuration too.
However, from 6.0.3 to 7.0.0 (feik.m40) I got away with the following:

1. tsave
2. tloadcode
3. fsave
4. nvramclear

And not forgetting

5. implement workarounds for all the broken stuff
